Differential Impacts of Phosphorus and Inorganic Carbon Loading on Comammox Diversity and Activity Highlighted Through a Meta-omics Approach

Abstract

Nitrification was traditionally thought to be a two-step process catalyzed by distinct groups of chemolithoautotrophic ammonia-oxidizing bacteria (AOB) or archaea (AOA) and nitrite-oxidizing bacteria (NOB). Microorganisms capable of complete ammonia oxidation (comammox) were discovered recently (Daims et al., 2015 and van Kessel et al., 2015), and investigations have shown that comammox bacteria (CMX) exist in diverse environments (Pjevac et al., 2017), including wastewater treatment plants across the globe (Annavajhala et al., 2018). However, the factors driving the niche separation of CMX and canonical AOB remain largely unknown. Primers targeting CMX amoA gene were applied previously to quantify CMX via qPCR (Pjevac et al., 2017). Reverse transcription-qPCR with CMX amoA primers could only partially reveal the catabolic activity of CMX (ammonia oxidation to hydroxylamine and overlooking the subsequent nitrogen species transformation). To comprehensively understand the impact of a given factor on CMX, metagenomics and metatranscriptomics should be employed instead.
